Right crankshaft for srandard tranny?

Just purchased a re-manufactured long block for my 98 Dodge 1500 with a 318. When I ordered it I was told that it did not matter if it was for an automatic or standard tranny, they are the same. Get old engine out and ready to put the new one in and discover the the flange (not sure what it is called) that you mount the flywheel to is different then the old one. The new one is recessed where the pilot bushing goes and the old one was pretty flush. The pilot bushing does not even seem to want to fit in the new flange.

Is there a difference in the crankshafts for automatic and standard transmissions?
