Hard start cold

Have a 2000 Dodge dakota 3.9 that is very hard to start if it sits for 24 hours +/_. After it finally starts it seems to run OK. Has a slight miss at idle. CEL is on with code P0300. Shop told me they removed the spark plugs and performed a pressure test and there was water in several of the cylinders. Is there a way that water can enter into the cylinders other than the head gaskets? i was thinking maybe the intake manifold.

If I have to replace the head gaskets, I think I will opt for an engine.
Anyway thanks to all, Mike

Has it overheated before. Usually on the newer motors one overheating does them in. Especially if it has aluminum heads. The head will warp and the gaskets will leak. If that's the case a newer motor is the way to go.
