Make sure it's the "hood" that has to be aligned.
May sound silly, but the fenders may be out of alignment as well as the hood "bumpers" (those bolts with the rubber caps near the front end). Another possibility is that you might have a weak hood spring (been there, done that).
Also, Tim is correct, but other than loosening the bolts and trying to realign, sometimes the adjustment isn't in the direction you'd expect at first glance. So exactly what's not lining up???

theres plenty of wiggle room, i know that the fenders are not 100% perfect cuz the car met a deer @ 55, so its just kind of one of those hit or miss things until its right then ?

How do you tell if you have weak hood springs? Im thinking thats what I have...When I close the hood, the back, near the hinges, wont go down unless you go back and push down. Sorry to hack the thread, I just saw that and was wondering.

I found out by process of elimination.
Drivers rear corner doesn't fully seat by itself, but responds to a gentle nudge. Sounds familiar, no? Basically ran out of travel on the adjustment bolts (both sides) and playing with the front bumper stops didn't really help. Last nail in the coffin was that the driver's side spring just feels weaker (to manual compression) than the passenger side.
